For now it looks not so complicated: system generates PDF files based on templates and data for invoice. It seems that we need to find out where it generates final file and replace it with the proper one doc or xls file. Of course, it`ll require some coding. Anyway, to estimate time-price better, it`d be good to take a look at the code that generates final file.
