Hi, if you don't care about which programming language use for doing the analysis, I could think that maybe with some shell scripting (Unix/Linux) will be fine or C/C++ in case that calculations would be too complex. I can also work on Java or another prog language, but for its low level I think shell scripting or C would be enough. To estimate how much time some calculations would last, I created a file with 3 million of random numbers, then I've sorted them and then I've identified the unique numbers. It lasted about 4 seconds in my laptop (i7 processor, 8gb ram, debian wheezy, ...) so I think I can work in your project and give you good results. If you have any question about my proposal or my experience, feel free to ask.

I have done large scale web indexing problems (100 million + entries) that involve sorting and aggregation on lists of id. Problems are very similar to what you mention. Each analysis of the type you mention (a list with two integers; ~3 million entries) should take only a few mins to complete. The rough idea is to sort the list by one index and then by the other. After this, further summarization options will just take one pass through the list. For instance, for the first case you mentioned, the sort order will be var2,var1. After sorting, the result is Var1, Var2 54, 2 12, 5 32, 5 12, 6 32, 8 12, 9 54, 9 So summarizing, we just need to remove duplicates and count - which gives Var2, Count 2, 1 5, 2 5, 1 8, 1 9, 2
