Apache/Linux admin to troubleshoot Login

I have a login on a dedicated Apache/Linux server where I have two applications running. The first one (inherited by me) is in Perl, and has apache authentication. The other is in PHP. Some users of the system are reporting that they need to login twice for each application before it takes. I am looking for someone who can troubleshoot some different systems, including Vista, and find the problem. Normally this would indicate that the program is not reading the cookie the first time because a cookie is only available on a new page. However, I have checked this in the application and that doesn't seem to be the problem. Also, that wouldn't explain the Apache authentication problem.
