Help with bot attack from legitimate bots

We are experiencing server strain from 30000 instances of a bot accessing our site. It's legitimate bots like Googlebot. Blocking bad bots via the htaccess file does not seem to work.
Update: It appears from the newest information that our website was hacked and a few pages were injected with some code that was detected by the server antivirus scan. We restored the site from a previous version and the code is gone. This would explain how someone was able to submit their site in such a way that Google believes they have to send their Googlebot to our site for crawling. We believe the solution now is to migrate the site to a secure managed Wordpress hosting service like WP Engine.
Would you have the expertise to advise us on the situation and help us work on re-submitting to Google?
