I'm a PhD student in Engineering with a Master's in Statistics. Expert in Matlab, Econometric and statistical modeling of pretty much everything you can think of. These include expertise on protocol development, research study designs, sample size calculations, data management, and data analysis using various statistical software’s (i.e. STATA, Eviews, R & SPSS), statistical interpretation and report writing. Indeed, this looks a very challenging project. Looking at the example, I can't imagine what sort of time shifts would be ideal (i.e. while the noise levels are clear at the start of the sequence and the peaks quite pronounced, it is not so obvious when should we count two or more peaks instead of one). To address the problem properly some background info about the data origins and what is the objective/optimality condition that is targeted would be helpful (i.e. since we're not talking about a constant time-shift perhaps there should still be some constraint on how the time mapping function should behave like: continuous and perhaps constrained in the rate of variation, perhaps also hard bounded between max/min values...) Hello Daniel, That's a very interesting project(DNA sequencing), I would be happy to have the opportunity to work on it. When you say "the algorithms I have used are sub-optimal they need to be improved" you are referring to the mathematical underlying, the C code speed or both? For the C code speed-up one may take advantage of multiple cores, by paralelizing it (with MPI or MP). If a really large number of processors is needed, one may use the Amazon HPC service (see for instance ht t p:/ /arstechnica.c om/information-technology/2013/11/18-hours-33k-and-156314-cores-amazon-cloud-hpc-hits-a-petaflop/ ) - (please remove spaces) For alternative algorithms one may look at "published literature", as you suggested. This is what I do actually: put scientific algorithms found in research articles into code,on one hand, and code optimization on the other hand. Hello, I have a master degree in theoretical physics and I am specialized in computer simulation and analysis. My last thesis work was about the simulation of a surface evolution in a potts nucleation process. I have done a lot of coding in data analysis in particle physics at my university. One big work was about something similar to the example you made, it was the analysis of the electric signals of muons passing trough a detector. I think this could be a perfect cooperation with great results. For the example that you post a first try could be a simple scalar product between each pair of data. This could be a robust definition of distance between different channels. And then form the result of this one could try to take in place of power 2 scalar product a greater one with some corrections for the systematical deficits. I hope I will have this opportunity.
